Probably the best known is Coral Cay (www.coralcay.org) who have a program in Sogod Bay in the Philippines which is an amazing place -- http://www.coralcay.org/ -- It might be worthwhile your son directly contacting Reef Check (reefcheck.org) and Reef Check Australia (reefcheckaustralia.org) and asking their advice, as they will know more about smaller programs in the region.
